Is the wisperflex going through rollers? If so take them out of the equation, just to rule them out. I had bad rollers shake things pretty bad before.

Is it calibrated right? If its off the the motor/drive may not be pre-torqueing enough. See if you can take it out of the equation, and see how it run...
